Looking at 2 boats .. same model ... one is a 2001 with twin ox66 250's .. the other is a 2004 with 2008 250 4 stroke yam. ... the later has fly by wire ... 4 strokes 700 hours ...ox66's 400 hours .... aside from the boats, any one have any feelings about the motors ??? I am skeptical of the newer for strokes and the electronic controls ..

Both the ox66 and F250 3.3 liter are solid engines. The 2 strokes will of course burn more fuel. Figure at least 30% more at cruise.

It's always a good idea have any 3.3 L Yamaha scoped in order to check for exhaust mid section corrosion if it has been used in saltwater. Only a few F250 have had that problem however. I last had mine scoped at 700 hr and it was fine.

Fly by wire has also been pretty bullet proof. So don't worry about it.

In general assuming both boats and motors were well cared for, I would prefer the 4 strokes. That said, they weight more than the SX motors and that might be an issue for your hull which I don't think you specified.
I also think that by 2008 model year the exhaust corrosion issue was mostly a non issue although I am told by a surveyor that his opinion is that any model year Yami 4S can develop the problem. Scoping is a good idea but it is not foolproof.
