repowering 2006 228 with 2022 Yami F225XB i have 3 plugs in boat wiring to engine big black plug , plugged in . Another plug with 2 wires plugged in . I Have singe red wire and can find a pulg for it on new motor

I may have a wiring diagram but need more info.
What were previous engines? (model and year, 2s or 4 s?
Do you have analog or digital gauges? Fuel management gauge?
There is a possibility that an adapter cable may be needed for pre 2007 to late model repowers.
Are the connectors you mention on the engine harness or on the harness from engine to helm?
Single or dual motors.
Do the new motors have a wire or wires connected to the gas filter on the motor?
If so did the old motors have water detection wire on the filter.
Describe the connectors on the harness to the helm at the motor end, number of pins specifically.

My first thought was to ask if the motor(s) start and run. If so, what function or display doesn't work?

I am on the road now not near boat but I replaced my 06 F225 TXR with 2022 F225xb . the boat has analog square gauges the wire in question is i =n the bundle coming rom the boat , the old motor the end of the plug with single ,looks like 12 or 14 ga red wire , was wired into bundle that appears to come from possibly the fuses on the 06 F225 , have not run or tried to run motor yet waiting on oil to arrive

Most likely your alternate charging lead which was available on that year motor. Plugs into the fuse box and provides a secondary charging lead for a battery. If you follow it it should connect to the positive post of a battery switch or a battery. If you can see 12 V on the loose end with the battery switch on or if it’s connected directly to the battery then it’s most likely what it is.

OP states that the unknown wire is in the harness from the boat and not a wire from the motor so I doubt it is alt charge lead.

On the other hand, a red wire would typically indicate a power feed.
In the 2011 rigging guide there is a red wire that goes from a fused direct connection to a battery ( before battery switch). It provides power to the motor (in addition to the large gauge main battery cable which connects to the starter solenoid.)
I do not have a 2022 rigging guide but it may be possible that the separate power feed is not needed, so when you are ready try to see if the motor runs.

If they simply disconnected the wires from the old motor, an alternate charging lead if previously installed might still be attached to the battery/switch. Just a guess, but I wonder who hung the motors and why they did not finish the wiring?

I think he is saying that the old motor had the wire connected but the newer motor doesn't have a connector for the red wire. I don't know if the old motor is still around. If it is, I would find that connector and trace it back to where it connects to something. Maybe he got the hull only....

I was told the newer 4.2 Yamaha‘s do not have the alternative isolator charging lead capability. Therefore the new motor may not have a spot for this wire. I don’t have the manual to confirm that however.

Let's wait and see if the OP can start the motor. He said he is waiting for oil but he really doesn't need to start the motor to see if it has power. If he turns on the ignition, the gauges should do something even if all they do is self test.
