So my boat has a toilet built in. I see some sort of water tank in the bow in one cubby and a manual hand pump in another locker. I also see a fill cap on the walk-around that says waste. So how does this all work? Just got the boat never had any of this stuff on my Montauk.

The waste cap is your pump out . Many marinas have the ability to pump marine waste water tanks. My Seafarer came with a portable head , macerator and pumpout . By law the seacock is to be closed if you have a macerator. I think you can discharge it beyond 3 miles from shore . I don't do it so I am not up on that reg .

For info on pump out at station, this video will help

I am not sure what the manual pump you see is for but I suspect it is a manual overboard pumpout through a seacock as mentioned.
