Uneducated guess…the nut was over tightened when installed and the threads are galled. Stainless is relatively soft. Since it’s already at a machine shop, cut the nut off and rethread the shaft on a lathe. It would end up an inch or two shorter but as long as it clears the motor cowling should...

Are you measuring the 11.5v when you’re actively starting the engine(s)? If so, the voltage drop when starting may be normal. Are there any other symptoms of weak batteries, like electronics shutting down?

Maybe check Taylor Made. They are the factory vendor for my bow and cockpit covers, Bimini, Bimini dodger and side curtains. They’re also the vendor for the windshield on my 24 Freedom 215.

Is the motor support bracket down?

Whether it’s glass or plastic, there are polishes for both that should remove water spots. My wife decided to remove some bugs from the windshield on her SUV using scotchbrite and I polished those out using a silica polish, iirc, and a Flex polisher. Plastic should be significantly easier to polish.

Not familiar with your exact hardtop, but on an Edgewater I had the hardtop pipework had a pipe that was open to underneath the helm console that the wiring for the hardtop devices was run through. I was adding a coax run for a VHF. Once you find the access hole, the fun begins….
