If you have an overboard pump-out ability, it may be backfilling when running. There should be some sort of backflow preventer like a flapper, or check valve or even a simple clamshell cover. You can tell if the tank has pure saltwater in it or the real thing by tasting it.o_O

As old as the boat is and you have verified that there is loose gunk in the tank, I would say the only way to get a really good job of cleaning done is to remove the tank. Once it is cleaned inside and out, it can be pressure tested for leaks, inspected for corrosion and barrier coated before...

Common culprit is a misaligned o-ring on the filter housing and the pump sucks air instead of water. What about polarity? Was that verified beyond looking at wire color?
